Yes, 4JT rods are the same dimensions and weight as the 3YL units. In the USA when you could still order 3YL's you would actually receive a 4JT part. The od of the big end is slightly larger than the 3XV and some of the 4TW's would have to be slightly ground out for clearance.

Well, I downloaded the catalog and searched through it only to find CRK07 and CRK08 connecting rods, no CRK09?

Conceptually, I have a hard time appreciating why the connecting rods on TZs have to be changed with such frequency anyway. Why don't high revving 4T bikes need new connecting rods every 1200km?

and there you are perfectly correct
you can go a lot longer than you think and the manual would have you believe.
remember yamaha wanted championships and "scaring" TZ owners into a parts replacement regime like that of their top teams went a long way to achieving lots of places in the top 10 AND funding their own teams. i rekon.
i ran a crank possibly 3-4 times its limit of 1500 and had the conrods measured, they went back in and i am still running them, but i only do track days, (maybe more track time than racing but not killing the motor) and on short cirucit. there is no holding it in any one gear, the corner always presents itself first.
no doubt a big topic you've started
